The CRUK Beatson Institute is a world leading cancer research institute, situated in the vibrant city of Glasgow in Scotland and hosting approximately 60 postdoctoral researcher scientists at any one time. It has an excellent reputation for fundamental cancer research, including world-class tissue research facilities and renowned in vivo modelling of tumour growth and metastasis.
Project outline
We are seeking a passionate and motivated bioinformatician to work within the Le Quesne group at the Beatson institute. We use large collections of archival human and animal model tissues, with abundant linked molecular data, to answer fundamental and translational questions about tumour biology. We focus on lung cancer and malignant mesothelioma, which are both areas of intensive study in the city.
We have a vacancy for a team member with expertise in the analysis of RNASeq data to answer biological questions in lung cancer. We are using RNASeq datasets (bulk RNASeq as well as spatial transcriptomic data) to infer the molecular basis of processes such as immune system engagement, tumour cell morphology and behaviour, and signalling pathway activity in real tumour tissue. Our aims include the improved biological classification of common cancers, the discovery of recurrent naturally selected programs of gene activity linked to cancer hallmark phenotypes, and the development of these mechanisms as therapeutic targets.
Our sequencing data from large tissue cohorts are paired with comprehensive patient information and the very latest in high-plex histopathological imaging, enabling us to apply accurate orthogonally derived annotations (eg patient survival, microscopic immune system infiltration/engagement, hormone signalling pathway activation, invasiveness) for supervised analytical approaches.
The successful applicant will work closely with other team members; interactions both with members generating sequencing data, patient data, and image-derived data (eg clinicians, pathologists, research histologists) and with scientists modelling and biologically validating their findings (computer scientists, molecular biologists) will be crucial to success in our research goals. We are also active in several deep learning projects, and there is scope for involvement in deep learning projects combining image and RNASeq data.
You will have a PhD in a relevant field, and substantial experience with handling and analysis of RNASeq data. Skills in Python/R, and experience with gene ontology methods (eg GSEA, topic analysis) and basic cancer biology are essential. Understanding of quantitative image analysis, spatial biology (e.g. nanostring platforms), agent-based modelling, survival modelling, and deep learning as applied to images would be useful to aid collaborative work but are less essential.
